I guess there's something wrong with your recompiled package, as of 5.1.20 logging via syslog is the default behaviour of MySQL: http://dev.mysql.com/doc/refman/5.1/en/error-log.html I just checked my 5.1.31-2 installations, and all of them are using syslog.
