The gnome-do package installs two files in autostart which causes two entrys in the Session preferences. /etc/xdg/autostart/gnome-do-autostart.desktop /etc/xdg/autostart/gnome-do.desktop One starts "gnome-do --quiet" the other one "gnome-do" which always displays the command window at start.
