structural alignments do not work in Pymol because it tries to find the needed BLOSUM matrix in /usr/share/pymol/pymol/matrices/BLOSUM62, but it is located in /usr/share/pymol/matrices/BLOSUM62. (Notice the extra "pymol" in the first path.) I did not dive into that since I needed a quick fix and a symlink did the trick.
