Without a test document, I cannot be sure. However I strongly suspect that this is the same issue as http://sourceforge.net/tracker/index.php?func=detail&aid=1997033&group_id=32953&atid=406583
In other words, the pdf link handling in gs is insufficient. Gsdjvu (which is not a debian package) is based on the pristine ghostscript. Nothing will happen until somebody fixes gs, and until we build a new gsdjvu on the basis of the fixed ghostscript. As mentionned by ubanus in the sourceforge bug report, it is possible to combine gsdjvu graphics accuracy with pdf2djvu better handling of pdf files. Of course this is a tweak.. Eventually the solution would be to port or recode the better gsdjvu rendering into pdf2djvu.
