Ummm... It feels a bit dirty, doesn't it? I would recommend you to
forget about the tmp directory... Probably you could do this in-place
patching to the files in the build directory itself?
(debian/autodia/usr/bin) The approach you are taking could (of course,
not very probable, but still) clash with upstream using tmp/ at any
later point. 

You could even (although I am unsure if it is a wise idea, as it might
be too overzealous and lead to further errors) do the in-place
substitution over your whole build directory. Of course, your call (as
a patcher - and Cedric's, as maintainer).

(BTW, Cedric, I'm just opening my big mouth because I'm helping
Francisco go through NM)
