You may be right about the bug, but you forgot one important step:
dovecot-shared file must exist in the maildir, otherwise Dovecot doesn't
even try to use private \Seen flags.
You are right, I actually forgot to clarify that amidst all the bug-hunting:
All maildirs in the public namespace had a dovecot-shared file with
appropriate permissions (640).
