I have the same problem since a few month. It didn't bother me, but I finally got a few minutes to look into it.
IMO, this bug should be moved to kcontrol, as it seems to be KDE 3.5.x related (and debian specific). As a workaround, you can change the setting in kcontrol -> Peripherals -> Keyboard -> NumLock on KDE Startup to "Leave unchanged". You will have to activate the numlock manually after starting KDE, but the LED will work as expected again.
