This is very weird, I can't reproduce this at all though I only tested this with glibc 2.8 currently in experimental and with current debian sid kernel and vanilla 2.6.27-git2. grub-setup uses the low level API open()/write() with O_SYNC flag. I looked over the manual of your mainboard to check if it has some sort of bootsector proction which it seems it doestn't. So I'm pretty clueless.
