Do you have "pciehp" in /etc/modules and "options pciehp pciehp_force=1 pciehp_slot_with_bus=1" in /etc/modprobe.d/local? (updating initrds and rebooting is needed too) I have removed the pciehp mangling in the script as /etc/modules (modprobe.d) looks like a more appropriate place for it.
