Sorry for the delay in my response, I didn't see your response (I'm still new to the bug tracking system). My problem is that I'm not calling jh_manifest from the debian/rules file. Perhaps I generated the rules file using an old version of javahelper, perhaps I made a mistake. In anycase running jh_manifest on the generated jar fixes the line wrapping in the manifest.
