This line is needed for the iwlist command to work after it for
example.

I have a setup similar to yours (roaming wpa_supplicant) and I never
had any trouble because of tha ifconfig up. Moreover, I don't need ti
ifup the interface manually -- the network hotplugging handles it
gracefully.

Here's th relevant part of my interfaces file:

 allow-hotplug ra0
 iface ra0 inet manual
        wpa-roam /etc/wpa_supplicant/wpa_supplicant.conf

(ra0 is the network card found oon 901 models, but I am certain this
same snippet worked with ath0)

With this config, enabling the wireless makes it run wpa_supplicant
automatically and everithing 'just works'.
