The above would need to check against the hash, not the raw content, as 
that might be encoded differently, I suspect.

A (slightly clumsier, but possibly simpler - I haven't actually looked 
at the code) fix would be to maintain a list of PEM files duplicating 
each other, and when generating the crt file track if any of the pairs 
have already been included.
