Could you perhaps just document that in debian/copyright, something along the lines: Even though some source code files are automatically created, they're the "real source" anyways. If you want to modify them, it usually happens via ... by upstream. With that, this question won't come up again. (I downgraded to important, feel free to downgrade and retitle the bug further.)
