If you're upgrading many packages, probably what is happening is indeed
that index++ takes a long time to reindex all that. If there are enough
documents registered in those upgraded packages (and I see a reference to
HOWTOs, so that might well be the case), I guess it can take a very long time.
One hour seems way too much, yes, so it might not be a normal indexing case
after all.
The next time you upgrade, if it takes a long time again, can you have a
look at the parameters index++ is being called with? If it's changing file
from time to time, it might be that index++ is terribly slow on your machine
for some reason. If it seems to get stuck in one document, it might be a
index++ (or ghostscript or pdftotext or...) bug.
