This problem still occurs with perl 5.10.0-11. But this may be a documentation bug in the CPAN(3perl) man page as the MyConfig.pm file from http://sial.org/howto/perl/life-with-cpan/non-root/ has:
'makepl_arg' => q[PREFIX=~/ SITELIBEXP=~/lib/perl5 LIB=~/lib/perl5 INSTALLMAN1DIR=~/share/man/man1 INSTALLMAN3DIR=~/share/man/man3 INSTALLSITEMAN1DIR=~/share/man/man1 INSTALLSITEMAN3DIR=~/share/man/man3], and this fixes the problem here.
