run-parts, and therefore cron, will not run
/etc/cron.daily/mysql-server-4.1 because a dot is not a valid character
in a run-parts filename. From run-parts(8):

        Filenames  should  consist entirely of upper and lower case
        letters, digits,  underscores,  and  hyphens.   Subdirectories
        of  directory and files with other names will be silently
        ignored.

As a result, this script is not run and binary logs are not rotated.
