This is not a problem with Jpilot but a problem with X11 and your
desktop manager.
A description of how the X11 clipboard should work can be found at:
http://standards.freedesktop.org/clipboards-spec/clipboards-0.1.txt.
The very last paragraph specifically says that applications which close,
or for which the text becomes de-selected, can no longer provide that
text to X11 via the middle mouse button.
They also suggest two ways to work around the problem. In KDE, there is
a clipboard manager called klipper. It harvests X11 text selections and
stores them in it's own buffers which makes them available regardless of
the state of the original application. It is the reason I was unable to
verify your bug for 18 months.
Alternatives to klipper exist for GNOME, glipper, and for straight X11
systems, xclipboard. Try installing and configuring one of the
clipboard demons to solve this problem.
So I don't think I will continue with this bug and consider it as wont-fix.
You can report back if you are satisfied with the proposed solution to
use klipper, glipper or xclipboard.
