I had just restarted my dbus system daemon and I clicked on
the nm-applet icon to see the list of networks at the same
time as the keyring passphrase dialogue appeared (it had
just noticed my WLAN and needed to unlock the passphrase)


I guess the problem is, that gnome-keyring dies, when you restart dbus. So weird things will happen. I'm sorry to say, but restarting dbus is rather problematic, as a lot of software doesn't properly cope with it. It doesn't help that dbus upstream considers it a bug, to restart dbus, but instead recommend to reboot the system.
