Ahh!  I had apparently never noticed that.  --include-flagged did the trick.  
I apologize for that!

I just tried -d 0, which yielded:

  File "/usr/bin/archivemail", line 1040, in is_older_than_days
    assert(max_days >= 1)

Using -d 1 does not grab any messages that I received within the last few 
hours.
