I thought I had seen this bug, but it seems that the entry is actually created, but placed under the wrong menu. In my case I was adding jUploadr to the Graphics menu (I'm translating from Spanish, so it might actually be called something else in English). I then noticed that it had been added to the Graphics menu under the Debian menu hierarchy. Simply dragging the entry and dropping it in the menu I originally intended it to be worked around the issue for me.
