BitTornado is not a program for the faint of heart, it is an advanced bittorrent client that has not seen much development upstream in the last few years. As such, it may not be the right client for someone unfamiliar with how bittorrent works. You may want to try a more user-friendly client such as Azureus or transmission. While running using default parameters, BitTornado builds files sequentially, even if the data is not downloaded sequentially. That's why files that have completely been downloaded (100% in the details) may still have 0 size in the file system. This is a good tradeoff between using all the space at the beginning (--alloc_type pre-allocate), and massively fragmenting your hard drive. Pausing will (understandably) not allocate the files. Ideally no, the idea of BitTorrent is to leave the download running as long as possible, so as to share with others what you have downloaded.
