Ok. This is somehow related to #465811: same source of problem but another effect. When you swap windows, awesome receive an EnterWindow event from the X server if your mouse if over the windows you are swapping, indicating that the mouse pointer entered a new window, and then switch focus to this window. There's a crappy hack in awesome to drop this EnterWindow events just after swapping windows, but it does not work so well. This still need a proper solution. -- Julien Danjou .''`.
