This is nothing related to pbuilder, the "problem" also appears on some of the build daemons or when using dpkg-buildpackage -rfakeroot. Anyway you can safely ignore this error, as it has no impact on the final .deb package. fakeroot is actually not need for that part, but it depends on a part which needed fakeroot. That's why it is done in the binary-arch target. -- .''`.
