The comments in /etc/cron-apt/config say

# You can for example add an alternative sources.list file here.
#  OPTIONS="-o quiet=1 -o Dir::Etc::SourceList=/etc/apt/security.sources.list"

But this is not sufficient since
/etc/apt/sources.list.d/*.sources.list will still be read (especially
annoying if those files use ssh:// methods and the key needs a passphrase)

(As far as I can tell), It should instead be
#  OPTIONS="-o quiet=1 -o Dir::Etc::SourceList=/etc/apt/security.sources.list 
-o Dir::Etc::SourceParts=\"/dev/null\""
