Hmm... That only just happens to work because initex is now pdfetex. I suspect a few things not working due to this change. If it's between not working at all, and looks functional but silently broken in some mysterious ways (some style files conditionally compiling some parts differently depending on pdf or not), well, it's probably better this way. I think you want 'pdflatex -ini' for INITEX.
