Err, what? Hotplug creates the file, hotplug should clean it up. If hotplug needs to change that file at some point, you shouldn't need to patch ifupdown.deb to do so.
The reassign to ifupdown makes no sense whatsoever that I can see. Thomas' suggestion was for hotplug to have a -clean script of its own by my reading...
