Just to clarify: The problem that Falk faced was of course not caused by
linking, the linking scenario I gave was just another reason not to build
packages without pbuilder :)

The cause of Falks problem may indeed be an automake/autoconf run but
I also remember that I used to change the headers of all manpages with
find+sed+perl in debian/rules and I suspect that after this change the
patches no longer find their context lines. If that is the case the bug will
probably marked as wontfix except anybody comes up with a better idea. But
let's wait and see what the problem actually is.
