The problem is that the BTS believes that 0.8-3.1 is fixed, but not 0.9-1. See the version graph on http://bugs.debian.org/cgi-bin/bugreport.cgi?bug=367645 Have you included the changelog entry for the NMU in 0.9-1? If not, the BTS will not consider 0.8-3.1 as "parent" of 0.9-1.
