Well, of course those other two files are derived files, so the acinclude file is actually the only one that needs modifying, as long as I modify the rules file to rebuild the configure script by running autoconf.

The linux-headers thing is going to be a real headache. How do you build-depend on that properly so that it works on all architectures?
