I just wanted to add that I also experienced this bug when I upgraded from 0.44-2 to 0.47-1.1. I said I wanted to only receive e-mail messages if the info was different from the previous day, but the conf file that was produced contained:
RUN_DAILY="true" RUN_DAILY_OPTS="-q" DIFF_MODE="false" [I didn't have the linebreak problem the original poster mentioned.] When I ran "dpkg-reconfigure chkrootkit" and again said I only want to receive changed messages, the conf file got created correctly.
