The emboss package doesn't include the manpages you seem to have (and you seem to try to install in debian/rules). The manpages directory is AFAIK not automatically registered (this might be a nice feature of dh_installman) as manpage location. So you have two choices: (1) create emboss.manpages with content debian/manpages/* or (2) specify this location at the command line in debian/rules.
