I just found a strange interaction with comment.sty: I use comment.sty and create a \specialcomment and afterwards there is a new file "comment.cut" in the current directory which seems to be a junk file that is shared between all targets and gets added to the dependencies in mydoc.pdf.mk (multiple times): TD_mydoc.pdf_INPUTS += comment.cut TD_mydoc.pdf_OUTPUTS += comment.cut As a result every rebuild target updates comment.cut causing all other targets to be rebuild.
