Argh! Actually the error is on my side, as Main-RNA.cc is not part of the original sources, but is used to produced a derivative of the original program. The upstream author distributes the derivative as a separate tarball, "probconsRNA.tar.gz", wihch is almost identical to probcons itseld apart a few parameter values.
