I don't understand what's the problem here. Smartmontools didn't change
behaviour and it never starts smartd automatically if not told so (see
/etc/defaults/smartmontools).

If you really want to prevent an init script from being run in a chroot
you should use policy-rc.d. So what would be the exakt purpose of your
suggested change?
