/usr/lib/GNUstep/System/Library/Makefiles should be a symlink to
/usr/share/GNUstep/Makefiles, and is created in gnustep-common's
postinst script.

Your installation seems to be messed up somehow.  Can you try to
reinstall gnustep-common?
