Maybe this bug can be closed and noted as known-issue.
Not fglrx specific, but it's somewhat documented at:

Section 5.3 which talks about xfree86 -> xorg issues.

But maybe there's a way to specify this dependency such that it is handled in the upgrade process or in pre-checks.
