I'd have to install update-notifier to test (and I don't want to do that), so I can't test immediately. Probably marking it as disabled works. It's illogical though: if I don't want to have it in my session, I should be able to remove it from it. Given that most people aren't able to update their system anyway, update-notifier probably shouldn't be added automatically in the first place. In an environment where the machine is shared between people, the sysadmin might want to use update-notifier, but all others shouldn't be bothered by it.
