Some further observations: The same thing just happened when I clicked on a mailto: link in Konqueror. The composer window started minimised. But when I closed the composer and clicked the mailto: link again, it opened a window, although it was behind the Konqueror window and not in focus.
It would be more natural to give the window focus, since a user clicking on a mailto: link probably wants to write a mail right away.
