This is an interesting idea. It relies on the fact that the user doesn't change TEXMFCONFIG to something else, but besides that I don't see any problems. I'm not sure this means that there won't be any problems, though: I wonder why no one else came up with that before, and maybe it has been tried and discarded. We will have to think about that. If it's possible, it offers a very nice way to shoot yourself in the foot, but also for convenient customization if you know what you are doing.
