The example.sys file in /usr/share/doc/backupninja/examples/ say that it 
provides default values in commented lines.
The partitionsfile variable line is set to "/var/backups/partitions.*.txt", but 
the real default value (found in /usr/share/backupninja/sys) is 
"/var/backups/partitions.__star__.txt". 

Using this example file and uncommenting this line, the "*" character will not 
be replaced by the disk label and then all partitions tables will be 
written in the same file (so each table overwrite the previous one).

Moreover, it seems that the "__star__" replacement is not documented (I 
discovered this behavior in the sys handler source file).
