I would say the window manager should be clever enough not to mess up with any X11 apps, but it might turn out to be a bad behavior of Gtk. I am likely to suppose ion3 is the culprit, but I didn't find any other bug report. Perhaps you have a special ion3 configuration? Does the default configuration work any better? Perhaps this is covered in the ion3 documentation? Are you using a special Gtk input method?
