Now that you mentioned the version (20061108-1), I think I understand what's going on...

Upon closer examination (original bug reported was with Ubuntu, whose packages are built off Debian's package tree), it would seem that this may be strictly an Ubuntu problem. When I examine the changelog of the Ubuntu package for suphp, I see that it is consistent with the oringinal 0.6.1-1 Debian release, whereas the Debian package in unstable lists 0.6.1.20061108-1 as the latest revision.
