The configuration of the gnome-alsamixer is saved in $HOME/.gconf/apps/. There might be some thing wrong there. Try mv HOME/.gconf/apps/gnome-alsamixer HOME/.gconf/apps/gnome-alsamixer,save and start the gnome-alsamixer again. Does alsamixer on the console work as you want?
