It got fixed. I am not sure, but I think I recently I have done a change
in my Xorg configuration which might have an influence. I have set

Option          "UseFBDev"              "true"

Instead of "false". Still I don't remember if when reporting this bug
initially I had it set to true or not.

(This option caused some strange lock-ups on sleep and/or console
switching until some time ago.)

Still, there is a strange small (maybe unrelated) issue. In the
introduction page while the "M" moves, the whole rest of the web page
flickers until the animation continues and until I move the mouse the
first time over the page. Still this is a small issue in relation to the
previous state.

I would consider this bug closed if amaya worked both with this option
set to true and to false.
