It sounds like you haven't started the jack transport rolling. You can start it with jack_transport or if you prefer a GUI try qjackctl.
I had always thought that the jack transport thing is there to allow synchronized controlling of music making apps, and it's nice to know that I can push play in Ardour and have Rhythmbox start playing immediately. However, I'm not so sure the current behaviour is correct. I have earlier used jacklaunch (jack-oss wrapper) to achieve jack-with-gstreamer, and with that when I push play in Rhythmbox, I get music. I'm not sure what is correct, so if you are, then I'm fine with that.
This is a feature of jackd and not anything to do with pulseaudio, so I would like to close this bug if that's ok with you.
