According to an article in the mozillaZine[0] it is possible to modify Thunderbird’s interface using the userChrome.css file. However, the Thunderbird from the Debian package just ignores this file, regardless on what its content is. But running a Thunderbird freshly obtained from Mozilla servers the settings work. So there seems nothing wrong with Thunderbird itself but with Debian’s version of it.
