This directory is created in the init.d script. I suspect you have been bitten by bug #386500, update-rc.d deletes links on upgrades.
The symlinks should look like this: /etc/rc0.d/S36ifupdown -> ../init.d/ifupdown /etc/rc6.d/S36ifupdown -> ../init.d/ifupdown /etc/rcS.d/S18ifupdown-clean -> ../init.d/ifupdown-clean /etc/rcS.d/S39ifupdown -> ../init.d/ifupdown If you are bitten by this, you should upgrade sysv-rc to a fixed version and follow the instructions in that package to recover completely.
