Sorry for the delay on answering you. Of course, beagle-search will use Gnome preferences to do any task, being it opening a folder or opening any filetype, and you have to change that using Gnome tools. This behaviour is logic if you think that beagle-search is a Gnome UI, not a generic UI. Beagle is made in a way that allow you to write your own UI, by using C#, C (libbeagle-dev package) or Python.
