I looked some stuff up and apparently the variant I had configured didn't match up exactly. So I edited it and then edited gnome settings. This gets rid of the annoying error messages but still complains about a discrepancy between gnome and X settings, asking me to choose between the two. I guess the original problem occurred because once set the gnome configuration is not updated, resulting in the discrepancy.
