There has been changes to the default RAID handling recently, and old initrd images are only updated when explicitly requested. So possibly your problem is already solved: Could you please try rebuilding the initrd image again, while both parts of the RAID is active (to make sure the image used has been created from the most recent version of yaird), and test if your described problem persist? Reinstalling the kernel is one way to provoke an image build.
